I liked it but it didn't wow me like the first in terms of the story line. So, here's what I thought of while waiting for the sequel:

The "real world" is not really real but instead just a matrix inside the matrix: As Neo said, what the Oracle told him was a lie - just another layer of controls. From what the Architect told us, there were several failed matrix attempts in which whole crops were lost. It wasn't until the oracle came along that she figured out humans needed choice (or at least the perception of it). So, the architect creates the "real" world in which 20 or so "freed" humans (at each new iteration) offer up hope and the choice to be free. This also explains why Neo can control and destroy the sentinals since he is still really in the matix!

In the third movie, I saw Neo being the first to "wake up" in the real, real-world. In fact that's why he goes into a coma at the end of the second film. From there, I saw one of two directions:

First, playing with the original idea of a war between the machines and the humans, since Neo is the first to awake, there is no way he can mount any effective fight alone in that world, so he goes back into matrix. Then, playing on what Agent Smith said in the first movie about humans being classified as viruses, Neo and not Agent Smith, comes up with the plan to overwhelm the matrix by turning everyone he meets into replicas of himself. There could certainly be many fight scenes here as he assimilates all of the agents and rouge programs. The only problem is what to do once he accomplishes domination of the matrix since the machine world is outside of the matrix.

That is where the Merovingian comes in: Neo makes a deal with him to gain access to the machine world and ultimatley dominates the machines much the same way that Agent Smith was going to do. Thus, Neo and the humans would actually have won and there would be much rejoicing!

However, as an alternative to following this original concept of humans versus machine, I thought perhaps Neo could wake up into the real world only to find out that there was no war between man and machine but instead, some alien virus had infected the world population and everyone had fallen into comas. By that time, our technology had advanced enough that the machines in order to save the human race had created the matrix to keep everyone mentally struggling to survive. As Morpheus says, the body without the mind dies. So, until the machines could figure out how to revive everyone, they created the matrix with its inherent struggle against the machines to keep everyone working towards some future goal and thus alive. Neo becomes the first to come out of this coma and he and the machines work to revive everyone. Of course, there would be some sub plots about rouge machine not wanting humans to revive or maybe the virus itself manifesting within the matrix and Neo must destroy it to free humankind!

Anyway, those were my ideas...
